Why are we adjusting the throttle percentage and not the flow? We're allowing x amount of more airflow (l/min) into the engine with a bigger throttle body. The ecu is expecting a certain amount of air flow based on throttle opening positions.

You can do whatever you want. Give it a try and maybe you'll be lucky with no additional adjustments needed. Adjust from there as needed.
